Ideally, you should go with your strongest book. I would suggest picking the one that seems to be most marketable in terms of what trends are popular. I would also give your manuscripts out to people and see which one gets the most positive feedback--and which one won't need that much work on.

Before my current querying project, I had another one I was querying. I ended up abandoning it, because the novel has more of a literary bent, which is harder to sell compared to my YA I am querying right now.
